I'm fairly certain that the EAA Autofuel STC specifies some amount of leaded gas during the break-in process. Also, most (all?) of the cylinder manufacturers and rebuilders will not honor any warranty on a cylinder that was run on autofuel.

Taken together, the best course of action is to run 100LL until after the cylinder warranty expires and/or break-in occurs, whichever comes last. After that, use autofuel to your heart's (and engine's) content.
